The protagonists are wrongly accused of spreading a deadly virus that they tried to destroy. The aim of the game is to clear the accusations and expose the conspiracy hidden behind the whole story. Syphon Filter 3 stands out from its predecessors in a slightly different way of narration and bonus arcade mini-games.

In subsequent missions, our protagonist faces many different challenges, from open fire to silent sneaking behind enemies' backs.
